I want to swap from using a hardfile to using a partition with Shapeshifter. How do I make this new partition the bootable and transfer everything over?

It's quite easy to configure, make both drives visible to ShapeShifter by setting them up in the prefs. When you boot MacOS from the hard file, a message will appear asking you to either eject or initialise the new drive. Select initialise and let it finish. The drive should now appear on the desktop as a formatted drive. Open the original hardfile drive, select all files and drag them onto the new drive. Once you have done this, exit ShapeShifter, and remove the old drive from the prefs. Select the new drive as Device 1 in prefs, and boot the emulated Mac.
